Classification of 1% FDR proteins identified in tomato chloroplast stromal extracts. The 2186 proteins identified in the tomato chloroplast stromal extracts are shown based on their designated categories. The chloroplast stromal proteome has 1303 chloroplast proteins [68]. There were 254 co-isolating proteins (CIPs) that were reproducibly detected. Finally, proteins that were considered contaminants were detected: (1) once with one PSM, (2) with a single peptide (≥ 2 PSMs), or (3) sporadically (≥ 2 PSMs)
